Biological Filtration: More Than Clear Water

The water is clear and the filter is running. Things may be going well, but appearance alone cannot confirm that. Biological filtration is part of how the tank handles waste. Microorganisms living on foam, ceramic media and other surfaces take part in that work. Understanding it helps with both setting up a tank and maintaining one.

What job is happening in the tank?

Ammonia is converted to nitrite and then nitrate. Ammonia and nitrite can harm animals; producing nitrate does not end the need for maintenance. This conversion is called nitrification. Saying bacteria remove all dirt is misleading. Changing a substance into another form is not the same as removing all waste from the tank. Debris removal, appropriate water changes and load management still matter.

Are microorganisms only in the filter?

They also colonise other wet surfaces. A filter provides useful surfaces with water passing through them. Treating all microorganisms as free-floating, or assuming only the filter matters, are both oversimplifications. Inspect more than media quantity. Does water reach it? Is flow obstructed? Does operation repeatedly stop? Expensive media does not replace a functioning flow path.

Why is a new filter not ready immediately?

The new ceramic media is in the basket and the motor is running. The physical installation is done; biological preparation still involves developing a suitable microbial community. Follow the preparation method and test trends before deciding to add animals. A zero reading in an unloaded tank does not demonstrate that future waste will be processed.

If using established media, choose a healthy source. Material from a tank with suspected disease can transfer a new problem.

What should you preserve during maintenance?

The goal is not to leave a dirty filter untouched. Remove accumulated particles without discarding all usable media together. Avoid detergent and prolonged drying, and follow the filter’s maintenance instructions. Combining extensive substrate work, total media replacement and a major stocking increase makes problems harder to interpret. Plan maintenance, while addressing urgent water-quality problems promptly.

When should you investigate?

Unexpected ammonia or nitrite in an established tank calls for checking the test procedure, filter operation, recent maintenance and feeding. If livestock show breathing difficulty or deterioration, do not simply wait for bacteria to settle. Consider appropriately prepared partial water changes and aeration according to the situation.

Example: a test changes after maintenance

After replacing all media in an established tank, ammonia readings change. That does not simply mean the new product is poor. Consider lost established surfaces, feeding and operation together. Verify the test, check the filter and plan an appropriate response to protect livestock. This is why maintenance records matter.

Frequently asked questions

Does bottled bacteria replace testing?

No. Follow product instructions and continue measuring how the tank performs.

Does biological media remove all nitrate?

Ordinary nitrification produces nitrate; that is different from removing it entirely. For the basic jobs of filtration, see our Aquarium Filter Guide.

What should you record in NeoMa?

Record ammonia and nitrite with units and dates. Keep filter interruptions, media changes, additions and feeding increases in the same history. What changed before a reading can be as useful as the number.

How can you tell it helped?

Check whether unexpected readings persist with correctly performed tests. Follow measurements and livestock after intervention; do not end monitoring based on one clear photograph or one improved reading.

Following this in your own tank

One useful habit is reading a test result alongside the tank’s history. Did the filter stop, the media change or feeding increase? Keeping those dates together in NeoMa can make connections easier to notice, without treating a connection as proof of a single cause.
